Main Difference
Simon's red holy water has fire properties and can detonate Link's bombs, whereas Richter's blue holy water won't detonate Link's bombs.
Other Differences
Other than this, everything about both fighters is literally the same.
Some players say that Richter is ever so slightly faster, but this is likely just because he looks like someone that should be faster than the ever so slightly bulkier Simon.
Meanwhile, all their damage, skills, and knockback percentages are identical and the remainder looks like simple visual changes.
Conclusions
If you're playing against Link or Toon Link, then maybe you want to play Simon in order to detonate his bombs. On the other hand, if you're playing in a team battle and don't want to accidentally detonate your ally's Link bombs (with friendly fire on), then maybe play Richter in order to avoid doing so.
